Default 2001 XJ Engine Swap Rough Idle and Shaking

I just completed my engine swap on my 2001. Got the new engine in nice and smooth. It fires up, has great oil pressure and temp but at idle the engine is shaking a good amount and seems like it wants to stall. Motor mounts are torqued to spec and it’s not throwing and CEL even after a test drive. Once I give it gas the shaking stops. I put in new plugs but not new injectors (put those in last month on the old engine). I timed the cam position sensor with a tooth pick as well.

Trying to figure out where to start. Could it be a faulty crank position sensor? or should I start looking at TPS or IAC?

So during the test drive/driving it is fine?Looks more like a miss, the amount how shakey it is. But still sort of regular.

At least you wont have reconnected the plugwires on the distributor incorrectly given its a 01
I hhave little experience with swapping engines and I'd reckon multiple things could have gone wrong there, but with issues re only running rough at idle the below come to mind:
-IAC
-TPS
- throttlebody, including play in the 'rod bearing' (whoever found that out as a cause deserves praise btw)
-injectors
- fuel pressure at idle?
- inconsistent spark


In general I'd also check and clean your grounds with any running issues.

The good thing is, to adress the above it's all pretty much free stuff regarding cleaning and testing.

I'm sure others with engine swapping experience might chime in. But the above is pretty basic regarding starting the trouble shooting (plus it's good maintenance)

All good leads! I appreciate the input. I think I’m going to hit the spark plugs and fuel injectors first. Never got a CEL for misfire but did get one to come up for P0175 (system too rich) so now I’m thinking maybe an injector is stuck open. Going to swap these back for the originals. These are the K Suspension 12 hole. I ran them on the old engine for about 2 months without issues but the system too rich code is leading me to believe it’s an injector malfunction. The spark plugs are NGKs. Maybe I’ll pull those and double check the gap again.

Side note….I did figure out the grinding sound was my starter not fully disengaging/retracting after it’s started. Turned the crank and heard some nasty grinding on the flex plate so pulled the started, turned it again, and it was way smoother sounding. Upon inspection the edge of the starter gear is freshly worn and has a ton of wiggle leading me to believe it hasn’t been retracting fully once started and grinding on the flex plate. Thankfully the flex plate does not seem worn at all.

Some updates:

Replaced the TPS, IAC, and upstream O2 sensors (one by one to see if it would change the rough idle) with only minor improvements. Re-timed the camshaft position sensor just to be sure the timing was set correctly. I was able to finally get a few CEL codes P0300, P0303, P0304. Still have yet to swap the 12-hole K-Suspension injectors for the original ones as well as different spark plugs. I did test the injectors with a 9v and all 6 seemed to be operating correctly. I pulled the new plugs I installed when I did the engine swap, and they were black already so I'm assuming the system is still running rich. I'm going to check the wiring to the coil pack since both cylinders 3 and 4 have misfires and they both are supposed to fire at the same time so maybe a wire got split during the swap.

Checked for vacuum leaks the beast I could and couldn't find any.

I am also getting some white/grey-ish smoke from my exhaust when giving it gas. Doesn't happen at idle. Could that be from the system running rich? I ran an exhaust fume test on the coolant and there are no exhaust fumes in the coolant and I am not losing any coolant. Also pulled the oil fill cap and the oil looks fine. I also noticed the TUPY stamp on the head which made pretty happy I got an engine with the TUPY head.
