Default 90 Electrical Questions

So I just picked up a 90 Laredo a few days and I'm not sure if I'm just over analyzing some of the wiring or if there are any actual issues.

First off, Just last night I did a radiator flush and fill, then all of sudden of my dashboard and running lights stopped working. I didn't overfill the top and the only fluid that was drained was from lower hose, so I do not think that the radiator fluid caused a short. The previous owner had a headlight switch in the center console but I didn't ask if it was the new one or old one (Is there anyway to tell if it is working correctly other than plug & play?) I have not checked the fuses yet (will be doing so tomorrow) and I plan on going by Cruiser54's Renix Tips to refresh all the contacts but before I do that I have a few questions...

Is there an ENTIRE wiring harness(es)/setup(s) for purchase for all electrical wires under the hood and if so is it worth it to buy and swap out all the old wires for the new ones or is refreshing the contacts just as efficient? I'm just not sure as to what would be better in the long run as this Jeep has 220k on it. And is the wiring something that can be done and that it's just time consuming or is it something better to take in to a shop and have them do it? I prefer to do as much work on the beast as I can myself but I'm by no means a mechanic.

Here is a left and right view of the engine

Okay what is this wire going to/coming from? Its attached as two wires, but then goes through some shrink tubing and comes out as one orange wire, is that normal? (Its the two black wires on the bottom left on the top image and bottom right on the image below)

I'm assuming the wires in the image below are for optional upgrades seeing as how they are unplugged and everything (except dash and running lights) seems to be running okay. (green and blue wire, both a little out of focus)

The two orange wires below seem to be in bad shape, and there seems to a prong but no wires are plugged into them, is this something I should address?

And two more non-electrical related questions, what is that black tubing going around the air filter box and radiator cap? Seems kind of awkward like it shouldn't be there or that it could be routed differently...

What the hell is this thing? Looks like its been cut off, the AC unit is missing and this looks like metal/copper piping is that it has to do with the AC but it looks like it has been cut...

Thanks in advance for the help! I know it's a lot of questions buy my previous XJ was a 90 laredo as well and I don't remember seeing these things, although that was 8+ years ago and I used it as a DD to and from school so I was never really that involved with it...
