apn header flange is a little bit thicker than the intake manifold flange
is that supposed to be like that? wouldn't it be better if they were the same thickness for a better seal?

My OE header is just shy of 1/2", the APN header is just over 1/2"
Maybe this is the cause of my frustrating rough idle and cyl 1 misfire???

so, by the pics, does it look OK?
I am still chasing a rough idle and cyl 1 misfire and trying to eliminate things until I find out what my issue it.

I just installed the APN header yesterday and had a similar problem of a cylinder not firing. Turned out to be I didn't have the cap on the injector plugged in right and the snap ring was not seated. As for the thickness difference, there's enough slop in the washer to have a slight offset IMHO.

i had no problems with mine.
i've never heard of any of these cases with the APN Header until now...
The only issues that i've ever heard about, concerning the flange, is that the 2 middle bolts on the bottom are a PITA to get to during installation. A 14mm Ratcheting Wrench solved that problem though.
Seems that the misfire might be caused by something else...
