Okay! Thinks are looking more clear now! When I first looked over that list of codes, I about choked. That is a huge mess and I had no clue what it meant or where to start.
It's time to eat that elephant! How do you eat an elephant? One bite at a time. Break it down. When a problem is huge and overwhelming, break it down to individual components, and do what you can with each one. With trouble codes, looking each one up, and listing them all out, is often very helpful. The more codes, the more you need to list each one separately, otherwise it all jumbles together in your mind.
As soon as I did that the common denominator became obvious. Wiring problems are listed for each one. Your original complaint was a wiring problem.. You "fixed" that by messing with the wring.
I'd be looking at your wiring. IF it were not for the blown fuse, I'd start to suspect the PCM itself, but the PCM isn't going to cause that blown fuse. A shorted wire is needed for that.
Where does all of this wiring come together? At the PCM. The first thing I would do is to get some CRC contact cleaner, and take a look at the PCM connector. (disconnect your battery first, of course!)
I"d start there. Then I would follow that wiring bundle from the PCM looking for wear points or pinch points. Look for heat damage. If I found any, I'd start unwrapping that harness to see what's in there.
Usually, with a conglomeration of electrical problems the first thing I would suggest is to check your grounds (see my sig, #1), but poor grounds don't blow fuses, either. (But it never hurts to clean up your grounds.)

I'll have to start cleaning plugs and tracing wires I guess. It's just weird that before there were no codes then when the jeep starts it gives me 5 codes kinda all over the place.
It stopped blowing the fuse when I unplugged a gray harness near the engine oil and tranny oil dipstick (5 wires if I remember correctly). I plugged it back in and the fuse is holding.

Check the wiring next the exhaust manifold for heat damage. Also shake and wiggle the harness from the fuel injectors back to the firewall. Damage or a short there can pop fuses.

So I unplugged and replugged every plug/wire harness including the o2 sensors and what do you know, it started right up and not blowing the fuse anymore. Kinda weird to me especially since I still don't know what the exact problem was.
I guess the new problem is the CEL is on and there are 5 codes that I picked up from my scanner;

When going thru your harnesses, the CCD bus is a twisted pair of wires. You can check them easily that way.

I have not cleared them at all maybe I should try and see if the codes come back. I am kinda nervous to take the jeep on any drive incase the fuse pops and I am stranded.

all you can really do is jiggle the harnesses while it is hot, and try starting it repeatedly

Hey everyone, thanks for all the help and replies. The jeep is still running but I have not yet found the short/problem. I'll update when I do find the issue. Just wanted to thank yall for the ideas and help.
