i'm going to remove the intake/exhaust manifold to install my header. is there anything i can do while the intake manifold is off? like manually clean the inside of the ports / the inside of the manifold itself (by soaking it or something?)

do the steam cleaning first and be amazed at how clean it is when you take it off.

I just performed this cleaning and what a difference. Like tune up in a bottle...lol. It did throw the check engine light on for powertrain miss in cylinders 1 and 6. I cleared the codes using Torque. Engine is idling better then it ever has and runs great throughout the powerband. Thanks for the info!!
