Put it back to stock and you'll find a new problem that the idiot was trying to solve. Once you have found that problem, check back here and we'll help you solve it correctly.

I would not spend time trying to decipher the PO's reason for doing it. Just put the wires back where the way they belong, as neatly as you can, and then you'll find out if there was some electrical problem he was trying to solve. Then we can work on fixing that problem the right way.

Problem Solved
*Update*
My issue has been solved. Unfortunately, not by myself. I eventually took it to a shop who are known locally for being able to find and fix these types of issues. They found and fixed a short in the main wiring harness. I paid them a little over $400 but, I was extremely happy to have the problem resolved.
