Unless whatever you put at the rear inner part of the fenderwell is a very tight fit, wouldn't debris, salt, mud, etc. not still work it's way into the door jamb?

I don't have any picutres but water noddles as said are one of the cheapest easyist ways to get the job done. Seen it in person on two of my freinds rigs. You just cut the noddle to the veritcal size and stuff it in. Also another method is using expandable foam.

on my old j-10 the fenders had rusted through, being 14-15yrs old and very creative/crazy, i just cleaned the fenderwells very well and filled in all the gaps with duct tape/masking tape, and then sprayed a couple layers of that bed liner in a can... it worked for the few months i owned it, but i sold it after 4 months of owning it... and i havent heard from the man i sold it to. its not the best idea, but its soo cheap/ easy, i figure its worth trying again, and will be doing a similar cheap deal on my cherokee!
