Flat towing 5 speed 2wd 4x2
When flat towing my 2000 2.5 2door 5 speed 2wd 4x2, there should be no issues just leaving driveshaft in and placing trans in neutral, right?

Since you don't have a transfer case, it should be. I'd double check the owners manual if you have it (if not, google for a PDF version... maybe xjjeeps.com has it) on towing and follow suit.
The driveshaft should be pretty quick and easy to remove though, and unlike the older models, won't leave a big opening for the fluid to spill out, so if you're unsure, pull it and throw it in the trunk.
