I am not 100% but is a sign you are running lean. Can/have you check your timing, air/fuel ratio?

Verify the fuel pressure and look for vacuum leaks.

You can rent a fuel pressure gauge at most any auto parts store. The valve is on the fuel rail.

Grab a can of WD-40 and spray it around where the intake manifold touches the head. If the engine bogs then you have a vacuum leak. Also check the vacuum lines.

Check engine light?

Do'nt worry about the ones on top of the valve cover. Those are part of the PCV system, see this wiki link http://en.wikipedia.org/wiki/PCV_valve.

There should be a vacuum diagram on the under side of the hood. It will show where the vacuum lines are located.

Edit: I should say dont worry about them as long as they are connected, oopsies.
