Yeah I am not thrilled I am just trying to make this as positive as I can. Talked to a few shops around here and they want around 1300 to rebuild mine. Too bad the closest junkyard is like two hours away.

$1300 isnt terrible...but for around $500 in my area I could have a trans t-case and axles along with drive shafts for a swap, Maybe thatd be something you should consider? Find a low millage XJ in the junkyard if you can and just grab a trans from there.

Yeah I would much rather do that and I get 4wd out of the deal. Is there a quick easy way to tell if a JY trans is trashed?

Pull the dip stick and check the condition of the fluid. Or do the same thing you did and drop the pan, or If you know the people at the junk yard really really well and they havent pulled the gas tank yet see if you can drive it. But thats a highly unlikely option for checking it out, also check the case and everything else to make sure its not leaking. Even if the fluids clean for insurance I would do a drain and fill and replace the filter just in case. Depending on the condition of the fluid.

Just an update. The transmission is fixed. 1150 total. Still with the three year warranty. They said the issue was the planetary gear. She shifts beautifully now. Thanks for everyone's help on this.
