I have changed a few motor mounts without loosening the transmission mount, I didn't have any problems lining them up.

Stock mounts you probably can. Not so easy if your changing to heavy duty Ironmans or brown dogs. Highly recommended to loosen the trans. mount. The trans. mount should be replaced with the motor mounts anyway so might as well have it loose to begin with.
