Got it figured out! It was from the 3rd brake light, it was barred way up the tape, almost as if it was cut prior to be pulling it out.
So I completed the rewire and I still don't have a 3rd brake light and my license plate light still flickers. Any advice?
I don't have the picture showing the location but there are I believe 2 ground points above the fuel filler cut out, behind the plastic in the area you have been working in. Take them off and clean up all of the connections there and see if that improves any of your issues. Verify that you are getting power to the centre brake light and also check the bulb holder of both the brake light and the registration lights for any corrosion and clean as necessary.
I agree with boxburn. Need to check the harness farther "upstream". My first thought would be grounds too.
I believe that harness that runs to the ceiling and out the body into the hatch starts here.
