Manual trans shifting issues
So I have been reading forums off and on as I try to fix this issue over the last few months. I have replaced the master, slave, clutch, and hydraulic line trying to fix my issue. So if I pump my clutch I can shift normally for a gear change or two. When I pump it I can hear a clunk down in the bell housing that gets quieter as pressure gets built up but doesn’t fully go away. I have used an air bleeder and bled it the old fashioned way and I have the same issue. It acts like it has air in it but it doesn’t so I’m not quite sure where else to look. Trans shop said it’s isn’t syncros as it shift through gears like butter when the jeep is off. Oh it also slightly lunges forward when I start it with or with out clutch being engaged.

A 90 should be a concentric slave cylinder.
Unfortunately, there's still air in your line somewhere. When did this start happening? Were there any fluid leaks that lead to a low level?

Try this for fun.
Pump the clutch pedal about 40 times. walk away for 20 minutes. See how it works then.

im not sure how even with the machine hooked up to it there is no air coming through the lines. It’s been going on for so long now I honestly don’t remember when exactly but I believe somewhere around the time I replaced the clutch the first time. Thought maybe bad pressure plate also have replaced slave and master a couple times thinking those could have just been bad as well. It has never leaked at all.

A reverse bleed is far more effective than vacuum bleeding. Suck the fluid out of the reservoir (so it doesn't overflow) and force the fluid up to the reservoir. Air will naturally float up to the reservoir.
