Check the linkage for broken, worn, or missing parts (bushings, spacers, etc.) common on any old manual shifter.
If it has been lifted then makes for other problems, post back if that is in the mix also. Others here can give more specific answers who own one or have worked on them I have an AW4 in mine so no real world experence in the Jeep linkage.

No it's not lifted. But today when I shift it keeps making this noise I thought it was a backfire at first but it's when I'm leaving my clutch out could that have something to do with the linkage but I'll check for the spacers bushings etc.and I'm gonna change the transmission fluids in the next couple days when I find time

I'll bank on it being a worn out clutch. Diaphragm is overextended and the throw-out bearing can't push it any further making it difficult to change gears. The pressure plate is still slightly sandwiching the friction disk between the flywheel.
A picture for those who want to get a visual idea.

i'd start with checking for leaks and bleeding/changing the fluid, as mentioned. i find it highly unlikely that you have a problem with the clutch itself. typically you'll notice it slipping or if it's the throw out you'll hear it chewing up the fingers on the pressure plate w trans in neutral, clutch engaged.
check your master cylinder first, then slave. the slave on yours is internal, if it's bad replace the entire clutch assembly bc you have to pull the trans regardless.

I had the exact same symptoms, 1st and 2nd hard to shift into and reverse grinding. It was a bad slave cylinder that was leaking inside the bell housing so I couldnt see until I removed it. Pull your slave and inspect it.

I have replaced my throw out bearing and clutch 2 months ago now I'm having problems shifting in 1,2 and reverse and have grinding noise while clutch is engaged im guessing bearing in transfer case or tranny

Not a good guess....
Check your clutch fluid level and re-bleed as needed.
