Yes the CTS connector was just dangling and filled with mud. The jeep seems to fire right up now. Sometimes it still idles rough but usually cleans up. I just left the shop and came home, I've got to run a few errands then I'm going back up there to see if it starts as easily as it was. I'm also going to clean the IAT sensor and the grounds on the back of the head as well as see if I can wire my mechanical gauge into the right sending unit on the back of the head.
Your IAT will look like crap without a doubt.

Also the Jeep sat for 3 hours, I came up here and she started right up, tried to die once but I gave it a little gas and it sat and idled almost perfectly! Its about darn time!

What do you recommend cleaning the IAT with? Mine looks to be the original and if any of my auto parts stores could find it, I would just replace it.

That's the one that needs the cleaning for sure. Connector and relay refreshing along with ground refreshing and you should be good to go.

Theres one connector unplugged, it's on the loom that goes to the electric fan and has a white wire and yellow wire.
Also on my loom going to the C101 I have two wires cut, WHITE&BLACK AND PINK&WHITE...
Any help here?

Yes. The wires cut at the C101 are most likely from the CPS as someone probably bypassed it.
