For a nice quiet exhaust I would reccommend a system that uses a turbo style muffler, like 4WD Hardware, or Dynomax for a less expensive system. It would be much quieter than a Flowmaster type chambered muffler or a glasspack. Some flow-through mufflers also have a nice mellow sound. I like my Dynomax UltraFlo, but I have also heard that both gibson and magnaflow have very high quality, mellow performance exhausts. Combine that with the APN header and I'm sure your Jeep will be sounding like sex in no time, and it certainly won't sound like rice!

have some extensions, torque the manifold to spec and in sequence the first time then again once vehicle has heated up. If you remove the injectors from the fuel rails you will need new injectors O-ring kits. Just did this 10K miles ago on my heep.
