I've heard of people using the channel next to the windshield to run the wires.

Same, if you can get a thin enough wire, you can slip it in between the weather stripping and the windshield

I have seen some people using things like this:

They can remove the racks and it's plug and play.

Has anybody tried running the wire to the back, up the to the roof (like where your wiper motor/defrost wires go), and then up and out along the roof rack rails? Obviously a little more money for the wire and the wire will be lossier, but saves the hole in the roof, and the ugliness of the wire coming out the driver door...

This is basically what I did. I didnt feel like putting a hole in the roof and filling it with black silicone. It was more for the wire, but hidden pretty well. And there are plenty of places to run concealed wire through the inside up through the firewall

My main concern is getting the wire snagged on something while out on the trail.

Just put it in a black wire casing and seal up with electrical tape. Then I zip tied it down along the rack. When it gets to the wires going from the rack to inside the vehicle, just make sure theres no slack. If it is in the case flush against the body from the end of the rack into the hatch you should be fine

That is the way i was planning on wiring up my lights on my JCR low profile rack. To the back of the Jeep, out the top and then about 8 inches of wire are exposed before its to the roof rack where ill run it to the front of the rack. Planning on making a disconnect right inside of the rear hatch.
