Default Running real rough...

So i finally got the master/slave cylinder assembly replaced, although still having issues, but atleast i could now start the Jeep..
It took a lot of cranking to finally get it started and it would not idle for the first 5-7 minutes, i left my foot on the gas leaving it at about 1000 RPMS till it was almost to normal temp and finally started to idle and after a few minutes felt a little better, but when you hit the gas hard it seems to bog down a bit over 2500 RPMs, now where should i start with this? I had a about 1/5 a bottle of Seafoam left that i just poured into the booster vac line, and am about to see if that helped at all, but whats next? Also it seems to have a real light knock not sure if im just paranoid or if there is actually a noise coming from it?
Oil change, plugs and wires are already planned for tomorrow, but whats next?
Its a 98 with the 4.0 145k and hasn't been driven in about two weeks, but before was driven daily, and fluids all look pretty good.

When was the last time the fuel filter was replaced, if you don't know, then that is a good place to start. Make sure you have the proper fuel pressure at the rail too, the fuel pump could be going out. Those are few more thing to look at, HTH!!

just finished the Seafoam, lots of smoke, although it seemed to smoke pretty good before it too... the ldle seems to be at the normal RPM but moving slightly and still boggish after 2500, and i think the knocking i heard before is a sticky lifter? It went away for a bit when i first started it up but then it starting making the noise a little louder then before and the sluggishness came back..
Where is the fuel filter on the XJs? particularly the 98s
