Default a series of electrical problems... connected?

Hey folks, lately my 2000 xj has been having some strange problems. This morning I drove about 30 miles, rode my bike for a few hours, and when I got back to the jeep I used the key remote to unlock it. It worked fine. After driving 30 miles home i noticed that when I left the jeep and locked it with the remote, the horn beeps but the locks dont actually lock. That's not all-- now unlocking from the remote doesn't work either. ALSO now none of the lock switches in the car work. In both cases (remote and inside switches) you can hear a little click sound come from both doors. But no actual locking.
Now, for all I know, the remote lock function could've been malfunctioning for weeks and I just never knew because I heard the horn beep and assumed it was locking. But the remote unlock was definitely working before because I could hear the locks function. Now there is nothing but the little click from the doors, possibly from the switches.
Finally, now my window lock switch has died, meaning you can only operate the windows from the driver's seat. I saw all the posts regarding this issue and will probably try the 'paper clip' method to fix this issue.
It struck me as strange that all these things seem to have happened at once, and that's why I'm starting a new post.
The only factor I can think of that might have something to do with these things is that I installed a new stereo deck about three weeks ago. It seemed pretty straightforward, plug'n'play, but what do i know...

Any insights on any of these problems, or whether they might all be related?

Check the wiring in the rubber boot between the drivers door and door jamb, the wires tend to break after the door is opened and closed a million times.

How do you go about getting at the inside of that rubber boot? Does it just pull out of the frame or is there a trick to it?


also here is an UPDATE: I'm not sure if this makes this problem more strange or not, but after the car [is it sinful to call a jeep a car?] has sat for a few hours, the lock switches are back to working again. hmmm...
