I wouldn't worry about the heater core - I went through 4 radiators on my TJ over 300k miles/14 years and never had an issue with the HC.

Got the rad in, but got to thinkin about a trans cooler. I've read run them either using the stock cooler, or just bypassing the rad all together. If I run a big hd cooler like the one in the link below could I get away with bypassing the rad cooler?
