since it works with the radio I would have to say there is something wrong with the head unit. check all of your audio settings when you have the CD selected.

Does turning the
volume up or down change anything? Like up with the radio does it cut out or down with a cd make it so you can hear it? If the volume does anything of the sort make sure the power wire to the amp isnt connected to a speaker feed

Wow, just upgrade it and run new wiring to be safe. I'd laugh at you if you tried running an aftermarket amp on stock wiring and caught your Jeep on fire because of it. If you have a stock amp, rip it out, remove the wiring and run all new wiring rated for the load it'll be handling, install the new amp and call it a day....unless you wanna burn your Jeep to the ground.

Not much of an upgrade tho....
If you want a wiring diagram, i can get you one....(yes the right one)....at least that way you could double check the wiring at the deck, and if you decide to rip it out our anything, you know youve got it right.

I have heard of the bypass being done....as for the upgrade, i would agree with the other two, not with stock wiring.....UNLESS you did some research and checked the amp power specs, and got one thats rated the same.
