Its the power antenna wire on your stereo unit. Since you are listening to CDs, the power antenna wire shuts off to retract the antenna. Since your factory amp is using that wire to turn on, it's not getting a signal when you play a CD.
See if your unit has a REMOTE AMP POWER ON and move that wire in to the wire that the blue antenna wire is connected to. Tape off the antenna signal wire so it doesnt short against ground...

Same with the stock Infinity systems in the Chrysler cars. The powere antenna wire from a new stereo has to power the amp on.
So, when the deck is playing a CD, the power antenna is OFF so the amp is OFF. The stereo SHOULD have a "Remote Amp Power" lead besides the power antenna wire OR a way to change the behavior in the unit.
My Alpine whatever had an option for the power antenna wire to be "Power Ant" or "Remote On". I set it "Remote On" for my factory AMP.

haha I just joined the site to give an answer, and when I go to post you guys just answered it..The wire you have going to your sub amp now, also needs to get jumped to the car's power antenna/amp turn-on lead.
p.s. make sure you tape off the radio's power antenna lead that isn't being used, as it will fry the radio if it hits ground/metal.

A factory Infinity Sound System is not designed to integrate any aftermarket components into it. Especially a aftermarket headunit with oem Infinity amp and speakers. There are impedance issues (ie: 4 ohm, 8 ohm, etc...) that could damage the headunit, as well as the amp. Who knows how you have this hooked up, and if it's wired correctly, but you can easily troubleshoot the headunit issue with the CD section not working by hooking the headunit up to another power source, wire a couple of speakers to it, and then see if it works. I tend to think that it's your headunit. If I were you, I would get all aftermarket equipment, or buy a higher end Infinity Headunit that will work properly with rest of your Infinity System.

I am hoping you used a harness, and did not cut the plug that plugged into the OEM deck. On the aftermarket deck, depending on manufacturer, will have a blue wire for remote turn on, and a blue and white wire for power antenna.

Honestly, I have installed aftermarket amps using the factory wiring. I've actually used a small 4 channel alpine to replace a 2-liter pepsi flooded infinity(not my car, don't ask). You would still need to run two pairs of RCA cables from the radio to the amp, but as far as power and speaker wires, you'd be fine with the factory stuff. There are even two seperate power and ground leads. Though I'd just ground the new amp to the chassis. I'm not sure who started this thing here to have great system, you have to replace everything with monster cable. I've seen systems wired with brown lamp cord that would break glass. Again, not my car, or by me..The factory amp's power harness is fuse protected, so there really isn't any risk of fire. As long as you choose an amp with an internal fuse of under 20 amps, you'll be fine. The factory amp is pretty good though, so if you're looking for better sound quality, upgrade the speaker components, as they've probably began to deteriorate from age and abuse. I should be able to get the amp's wiring diagram from shop key if you're still considering it though.
