This may be the problem, there is a gap between the valve and the head, about 1/8 of an inch.

It was either an existing problem in the head (or valvetrain) as I mentioned earlier, or spraying starting fluid into a hot high idling engine caused it to lock up and bend something.

Anyways, after finishing the project, got everything hooked up we let it run for about 30 minutes no problems at all, just the general smoke from all the oil and stuff. I turned it off and let it sit for a while. Later that day I drove it to get gas and the CEL came on, went and got it checked. My Camshaft sensor was throwing a code, so I cleaned it up and the light went away. Well now its gotten worse, it has a very noticeable rough idle, it sputters at acceleration, and the muffler is louder than ever. It all goes away at about 1500rpm. The rough idle will come and go as the Jeep gets warmer. Yesterday I cleaned every single plug and wire I could touch, it didn't go away. I gave the tb a real quick cleaning and the idle was a little less rough.
Are there any ideas out there? Its my DD and I need it to run like a champ.
Try the simple things first it could have condensation build up in the gas tank and some water in the gas, get a can of Seafoam and run it through the tank and see if that smooths things out, I use this product in everything.

Compression test is done, results are; 150,153,155,150,152,155. Installed a new intake manifold. Also did a voltage test on iac, tps, cps, map, o2 sensors. Everything came out fine. Problem still exists...

I assume OBDII would set a code for misfiring injector(s) or ignition problems such as bad wire(s) or plug(s).

If the computer is not setting codes then I still lean toward a mechanical problem in the valve train.

Seafoam ain't going to help it.

Even a miss caused by a mechanical problem will set a code on a OBDII vehicle.

He evidently didn't have this problem before the head swap.

OBDII will tell you a lot, but maybe not so in this case.

Well, we tested the wires one more time, power is going to everything at the right levels. Then tested the sensors themselves. My TPS didn't change voltage level at all though any of the tests. It seems the TPS is shot. We started the Jeep and let it run, while it wasn't up to temp it ran fine, once it started getting what I'd say around 175, the rough idle started to slowly appear. It never got as bad as it was, but it was still worse than a normal 4.0 shake.

Neither of my 4.0s shake.

Smooth as glass. All RPMs.

At that temp your PCM has switched over to Closed Loop, which brings the Oxygen Sensors into the fuel management system.

Its hard to believe that the TPS didn't change voltage at all during testing and the engine runs smootly until it heats up.

The TPS sensor didn't show a change when the tb was opened. It stayed the same the entire time. Testing the wiring it changed.

How did you test it, with a analog Ohmmeter connected directly to the TPS pins (with the connector detached)?
