That's because the transmission is being manually controlled without the TCU in the loop.

without the TCU hooked up the shift lever is controlling the transmission so you can manually select 1st 3rd and 4th by moving the lever to those positions but wont be able to use 2nd gear and your torque converter wont lock

if you're absolutley positive that your wiring is good then you can try changing solenoids since you've already got them and/or try another TCU

I know I was told to make sure I use the same thread for the same related topics but first time on a forum page ever so not sure exactly how to go about with that anyway TCM just came in I just replaced and transmission is still acting up the same as all my other post curious if anybody has any ideas besides replace a piece of s*** transmission I checked all grounds seem to be fine one thing I haven't done is check all the fuses and fuse box would anybody know which fuse in particular would control that I seen a post about there underneath the hood fuse for transmission but I checked in mine does not have that fuse area only area I have for regular fuses would be underneath steering wheel please help thank you. Currently looking at my Dash halfway tore apart I see no fuse for the TCU anywhere I see plugs that look like a fuse could be plugged into but I do not see a fuse in them at all is there a color wire I should go with yellow coated wire black coated wire purple colored wire green help would be very appreciated also what fuse should I look for under the hood that relates to this as well

You will have PDC under your hood if you don't then someone heavily modded your Cherokee's electrical system. It looks like this. I can't remember what year you have (update your signature) but on the exterior they all look the same under the cover they changed in 97+ model years compared to 96 and older models, they also changed the latch on the cover from the end to the side if I remember right.

It's on the passenger side behind the battery and next to the coolant tank. When you take the lid off flip it over and it has a diagram of what is what.

Also there are some large connectors on the firewall near the dipstick tube. Unhook them spray them out with contact cleaner let them dry (doesn't take long contact cleaner dries fast) then apply dielectric grease and plug them back together. Double check your grounds. Take them off, clean them and put them back on. Just because they visually look ok doesn't mean they are. Sometimes just taking them off and putting them back on can break up any corrosion there and make them work better.

With your symptoms of having it shift manually with the lever but not automatically points to a "POS" electrical system not transmission The fuse for the TCM may be in the harness for the connector or could be in one of the fuse panels or even in a harness under the driver's side it just depends on what year XJ you have.
