I am thinking somebody hacked your wiring. But I am having a tough time picturing what you are talking about. The 2 white connectors on the right run down the passenger side pillar to the footwell. I always assumed they connected to something that is connected to the passenger side door harness or directly to it. But with the exception of those 2 white connectors there is no other wiring running down the passenger side pillar in the 2 '00's or the 3 '99's that I have taken that part out of. The 2 '00's being dome light ones and the '99 being overhead console ones. But the wiring is the same set up between the 2 just overhead wiring has more wires.
I'm guessing a hack job..You should of seen the speaker wires! When I get ready to rip the interior out to weld in new floor pans if I can remember I'll take a picture of the wire coming done and to the door.

Picture is always worth a 1000 words. This is supposedly a front passenger side door harness from an '00 I found on Ebay.
Now those 4 connectors coming out of the boot. Now the overhead harness might have connected directly to one of those but I never really looked at what I was plugging the 2 connectors into when I did the overhead console install. Judging by the length of wire coming out of the boot though I am leaning towards plugging into something that connects to the door harness. They don't really look long enough to reach where I remember plugging the 2 connectors off the overhead console harness into. But I can't be sure of that.

they did, think it was the top connector although it does not have the yellow plastic retainer (see bottom white connector as it has it) hell think I need to stop thinking before I really confuse you and just take a pic when I start stripping the interior outsince I looked at many wires during the ordeal and maybe thinking of another one..lol

I apologize for all the confusion. It is just when you said "The wire from the RKE board to the door lock switch in passenger door lock switch had a bad spot in it from a screw hitting it" all I could think was there is no wire that runs from the RKE directly to the door lock switch. Not that I have ever seen at least. I was all confused. LOL.
Just to confuse things, my 2000 Cherokee Sport has lighted vanity mirrors. Is that normal or part of a special interior group? It also has no overhead console. I'm going to miss the map lights in my WJ.

As far as I know all the '00's had vanity lights in the visor. But I could see an lower end Sport, one with manual windows, etc coming with without vanity lights in the visors. Just never seen one. Why don't you put in an overhead console? Depending on what year you one you grab it could literally be plug and play. In your case '00 or '01. '99 would require a little work because I did that swap. Can't comment on what it would take to do one from a '97 or '98. I started a write up about my experience putting a '99 into my '00. Been meaning to finish it though.
