Could be the door pins/hinges if the door is out of alignment allowing water to get in. I can't say I've seen it happen on a Cherokee but I just fixed that problem on a Blazer.

I just removed the interior but it was at a time when the temperature was agreeable. For me that was Winter (Florida). I replaced the carpet. The front section - forward of the cargo floor - was about $125.00 if I remember correctly. It was a very good match to the original carpet and it was already molded to fit.

In my '00 I had a leak from the top of the windshield that would come out just to the left of the passenger side visor and drip down to about that area.
