Unfortunately you should have done your research on this one before doing the swap...in order to get it to run you will have to run all the wiring, sensors, and renix ecu from the 87 jeep in your jeep. This will cause a LOT of problems because the renix ecu doesn't know how to communicate with anything other than the engine, and is incompatible with your dash, door locks, etc (basically anything electrical).
Sorry bud i wish there was an easier solution to this one, but you need to find a 4.0L engine out of a 91-01 cherokee in order for your swap to work...

If the 0331 head is cracked, would it throw a code? And cause a misfire on cylinder 3? Or is this simply the coil pack is cracked.
P.S. I did change the spark plugs as an obvious cause.

most likely either the plug is bad or the coil pack is bad.

Cool, thanks dukie. Also my Jeeps my everyday driver and I just want to add a little more clearance (Like I said somewhere between 3" and 6"). Do you vets have any lift kits you would recommend? I was looking at this http://roughcountry.com/jeep_xj_3.html, but wanted some input from people who were experienced with this.

You want the full spring packs in the rear.
Adjustable control arms are also recommended to keep your front axle centered, as is an adjustable track bar. You'll also need longer swaybar links and to relocate your brake line mounts (or replace with longer lines).
Personally i think 4-4.5" is the perfect height. You can easily fit 32" tires (33"+ with trimming).

Yeah now that looks perfect, that is definitely what I need, but... sorry I just had some mad sticker shock. Well I know what I am saving up for now. I should have enough money about mid-summer. I was planning on working on my Jeep this summer anyway she deserves it. Thanks again!

^^ agreed i like the rusty's kits.
You could also go the route of the DIY junkyard lift kit for the main springs (coils + spacers in front and bastard pack rear leafs), which would cut down on the cost but add more labor/time on your part.

I really enjoy working on my Jeep so more labor/time, but less cost wouldn't bother me. The Rusty's look good too... so many choices... I think I will check out the local junkyards and go on from there. You know, see what I can find then choose the best option. Guess I get that from parents. I always try to look at all my options before I make a decision. Thanks for the input everybody! Lol That is why I joined the forum.

Basically if you go the junkyard route, the rear "bastard pack" as it's referred to is your XJ main leaf, then the leafs (with eyes cut off) from either a chevy s10 or a dodge durango. This should give you about 4-4.5" of lift over stock.
As far as the front coils, you can either use v8 Grand Cherokee (upcountry) coils [1-2" lift] and a spacer or Ford Thunderbird ('83-'97) coils with the strut top plate [3-4" lift]
Other parts can be salvaged from the JY for your lift/upgrades also. This thread is very helpful:

My back end is really low. "How low is it?" Its so low i hear my tires hitting the fender flares everytime I put weight in it (see: people). Is it just that I need new shocks?
