manual or standard? you say flywheel, that would leave me to believe its manual, since automatics dont have a "flywheel" and im pretty sure manuals dont have an inspection plate (at least the ones Ive dealt with) but if its an automatic, most automatics you can remove the botom part of the bell housing, aka "inspection plate" and see if your rattle is a torque converter bolt come undone from the "flex plate" hopes this helps...

First off welcome to the forum!
I personally have never pulled a cherokee trans, but every other fly wheel bolt I've seen would cause some serious damage if it backed its self out enough! Snapping the bolt off buy hitting the block (although unlikely) could happen! Has the trans been replaced in the past? To better diagnose the rattle give us more info please i.e.; what does it sound like (jeep talk- tink, tick, click, clunk...), where on the truck, when you started to notice the rattle, & why you suspect the fly wheel?

Well it was doing it when I bought it bout 6 months ago. It sounds like there is a piston slapping right next to the fire wall when it very first starts for bout 3 seconds and then comes back again at around 3500 rpm . What leads me to it is just some research and the fact that the motor still runs strong and sounds great

The rattle snake & constrictor trail is one of the hardest in UT to find! Lol ur better off rolling out with us on the 26th.
