besides plugs,what else should i do for a tune??--00 so i got coil-on-plugs? is it safe to clean the throttle body, injectors and such?

So the Jeep is doing something new now, occasionally as I drive it sort of hiccups, the closest thing to describe it to is how a car jumps when you put it in gear and let the clutch out and it stalls, how it lurches forward...and sometimes at idle it cuts out, put it in park and it starts back up and yesterday for the first time at 40 mph it stalled. My research shows that its either the crank sensor or the cam sensor. Any insight? anyone have this problem before?
