5.25". Google is your friend. Thats front and rear.
EDIT
5.25" is what i found on Google, but i looked at a recent order i placed with Sonic Electronics and i purchased 6 1/2" speakers for the front. So i stand corrected. My jeep is also a 99 Cherokee.

Are you sure? The front door speakers in mine were bigger. It was quite a while ago, though, and I don't recall if they were 6.5" or 5.5"
The guy at the local car audio shop said they would be X.25", and I found out that they were in fact X.5" I still used them, and self-tap-screwed them in .
Whatever size it was, the ones I got were the quarter inch one, and the stockers that I pulled out were a quarter inch bigger than the ones I was sold. Just pull the panel and measure one before buying - it's the safest way.

The easiest way to check is to go to Crutchfield.com and put in your vehicle information. It'll tell you all the correct measurements.
I can vouch that my 96's door speakers are 5.25"

That's what I've done for all my vehicles. I pick it all out on Crutchfield, and then order most of it on eBay... xD
