After a 7" long arm lift and changing some of the steering components I'm considering re building the whole set up. Would a crossover set up or over the knuckle be better and why?

The cross over is personal opinion but you certainly need to be OTK at that nose bleed height.

New guy here. I'm sure this has been asked before but I went back 20 pages and got dizzy from trying to read the convos backwards. I have an 01 XJ with a 3" lift and 31's on stock Jeep rims. I'm looking at 8" rims but I currently rub a bit on the arms with the stock rims? What offset do I need to make sure an 8" rim comes out far enough to clear the arms?

I run an 8" wide wheel with 31x10.50x15s. 3 inches of lift.
My wheels are 4.25" backspacing.
If you fully understand how backspacing works then you can crunch a few numbers and get a real answer on exactly how far out they'll sit.
Also, you can look into getting WJ LCA's that would accomplish the same thing. It would be cheaper and you could keep your stock wheels if you like them.

This is primarily my fishing buggy. I spend alot of time on the beach aired down to 10-15psi. With the stock rims I feel like I'm pushing my luck, don't want to blow a bead in the sand. That's the main reason for the 8" rim but I also don't like how much the stock rim pinches the tire. Thanks!
That's kinda backwards isn't it?
The narrower the wheel the better it'll hold the bead...

I've never run 31's on a 7" rim in the sand. When I airdown this setup the tire really hangs over the rim. I can deal with the arm rubbing since I'm not making sharp turns but I feel like I'm doing sidewall damage. Maybe I'm just overthinking it?
