Default timing light question

last fall I put in my 4.7ish stroker and iistalled the coil rail eliminator mod so I now have spark plug wires on my 2001...i occasionally set cel codes for misfire 3 and 4 and sometimes 1...I have put an induction timing light on those wires and the do seem to miss every 20 or 30 seconds but sometimes the other wires seem to miss now and then. I run a coil pack with 8.5 mm wires...will the super thick racing wires interfere with the induction pickup and if the coil is good but the plug does not fire...will that show as a missed flash on the timing light. I obviously cant count the flashes on the timing light but I can tell when it misses as compared to no misses...there are gaps in the flashes. The part that goes where the distributor goes/was is new but the cps is not. It sometimes feels like it runs a little rough but it was never baby smooth. Im going to change out the plugs and check the compression because its easy and then maybe the cps if it still shows misses...Im open to ideas
